I have no idea if the super glue would work or not.. but I can give you a couple of other suggestions..
if they are not to large of windows you might try Testors clear parts cement. goes on a little blueish tinted but dries clear.. i've used it to fill in gaps in aircraft canopies and to replace misplaced landing lights in aircraft and to repair a Nascar car window that was missing a corner. Most hobby stores carry this item.
another item i've seen but not used yet is Micro-glaze for making larger windows.. I really havn't had any reason to test this yet.. but here is a link to it.
hmm I tried PVA, but it did not give the result I wanted, and if you look at the picture, on the bottom there are some big windows for the botanic garden

here is one more idea...
buy a thin clear styreen sheet (plastruct or evergreen) most hobby shops carry one or both.. and cut your peice to size to fit the window area. and use styreen strips for the window framing.. if you use testors clear parts glue you won't have any fogging problems when gluing the strips to the plastic..
